The Received payments/bill payments and links between bills and bill payments will be converted to QuickBooks Desktop. If the paid bills show as overdue, it could be because of export limitations or the use of unsupported versions of Internet Explorer.
We can go to File and select Close company. Then, go back and try to convert your file again. Sometimes converting a second time can fix this problem. You can use this article as a reference: Export and convert your QuickBooks Online data to Desktop.

So downloaded the quickbooks tool and ran file doctor. Waited a while and nothing is coming up? So what should I do if that doesn't open?

So I got the file doctor run on another PC and transferred files back. Nothing changed, I did use google chrome to download the online file.

Let’s perform a few troubleshooting solutions to get the Received payments/bill payments to appear when you converted to QuickBooks Desktop. You can run the Verify and Rebuild Utility Tool to fix any data damage on the company file.
