How do I know that my QB Online is set up correctly for nonprofit?

With QuickBooks Online, you can customize it for your business. To help verify the set up of your account, we have several video tutorials and step-by-step guides that will teach you how to use QuickBooks for Nonprofit accounting.

To answer your second question, currently, the 990-EZ form isn't available in QuickBooks Online Payroll. In the meantime, I recommend consulting your accountant or financial advisor to file the form.
