When you say they want the 1099 in their business name, are you referring to changing your company name to your vendor's company name for use in the 1099 form? And when you mention merging an individual with a company, are you referring to merging two vendors in your QuickBooks account?
If you mean using a vendor's business name to file your 1099, please note that QuickBooks automatically uses your company's legal name for filing. While you have the option to edit it, changing your legal name to your vendor's name would make it appear as though the vendor is paying themselves in IRS, which could trigger a tax notice.
