Making Two NYS Tax Liability Payments

We set up bonuses for our employees, and paid them as a separate check from regular payroll. Now, when trying to pay the liabilities for both items, I get an error after inputting the second transaction. The first one goes through fine. Upon entering the second, I get an error displaying "Problem: The submission is a duplicate of one that was previously received." This is intentional though, as I want to pay the two separate check liabilities. Do I have to wait for the first one to clear? Unsure of why this doesn't work.

It depends on the tax you're trying to pay.  Many states/agencies will only accept one payment for a payment period.  If you already made that payment, then you can't make another one - at least not electronically. 

In this case, probably contact the agency and ask them what to do. They may say to print and mail a check, or to include the amount with the next period's payment.
