After coming on board, I have noticed years past sales tax payments were made through "write check's" instead of through pay sales tax. Several show a negative amount while others are a positive amount. I'd really like to clean that up but have no idea how to do this. Any help would be greatly appreciated.

Using the Write Checksfeature to pay your sales tax will lead to errors in your bookkeeping and sales tax reports. You can delete those checks and pay taxes right away to fix this issue.
To do so, you need to run the Account Quick Report and filter Checks to get rid of them more easily.
Here are the steps:
Go to the List tab at the top menu bar, then Chart of Accounts.
Search for the account that holds all your checks.
Right-click the account, and click QuickReport.
Choose a date range.
Click Customize Report.
Go to the Filters tab, then filter Transaction Type.
Below Transaction Type, click the drop-down arrow and select Check.
Open each check and delete it from there.
Just a heads up, deleting those entries may affect the balance on your books. I recommend consulting your accountant first for specific instructions. This is to ensure you have accurate business records.
I've done more digging on this and found other issues I'm not sure how to correct which have to be done before I can fix the sales tax issue. I wish it was as simple as just fixing the sales tax. I wish to thank everyone who responded.
