I have my file attachments saved in a common directory for all my QB companies. I just upgraded from QB2018 to QB2021 Desktop. Do I have to separate them now and put them in each company's file?

I suggest putting your file attachments to where your company file for QuickBooks Desktop 2021 is located.
Are you referring to those attachments that you've added to your transactions? If so, I suggest putting your file attachments to where your company file for QuickBooks Desktop 2021 is located. An Attach folder is created and stored in the same location as the QuickBooks company file.
Renaming or moving the company file to a different location will break the connection between the Attached Documents and company file.
