The cheques might have been accidentally removed from the printing queue. You can add them back by clicking the Add cheque tab in the Print cheques window.  

Once you’ve clicked the tab, you’ll be prompted to create a new check, just close it out and the list of your cheque transactions will show up. Locate and click the cheques involve to open, put a check mark on Print later then select Save and close.
