I want to set up a second company file in my Quickbooks online. However I need to know if additional fees will apply.
Yes, there's an additional fee since you will need to create a new subscription. You can only set up one company per subscription in QuickBooks Online. You might also want to use the same login so you only need to switch between companies after logging in.

sign in option was never available when entering existing email on intuit being used. Just made red notice of "account already in use" i used the second email account we have to set up and i need to link the two now. gear icon doesn't show "switch users" anywhere.

You can sign in to multiple QuickBooks Online accounts with one user ID. Choose the email address you’d like to use for all your companies. We’ll call this email A. The email you no longer want to use is email B.
You will now have an option to Switch company under PROFILE.
