Without accountant privileges, I can view all payments for those periods and delete payments and refunds, then add penalty and interest, then redo the payments and refunds in the right places. Would that work?

Welcome to Community! In QuickBooks Online, you can make the necessary adjustments when you file your taxes. To record a penalty, you are on the right track!
Based on the information you've provided, you'll want to delete the recorded payment, then proceed to file your sales tax in the usual fashion. When you Prepare return, select Adjust. This option is used when you need to increase or decrease the amount for credits, discounts, interest and penalties, as noted here.

I encourage you to contact our Customer Care team at 1-855-253-1536 from Monday to Friday between the hours of 9 AM and 8 PM EST. They will be able to work with you in real-time, and unfile your taxes from their end.
Please be advised that it's highly recommended to print any exceptions, so you have them for your records. When you unfile sales tax, the exceptions will become regular transactions for the periods they were recorded in. Here's how to review the exceptions;
1. From the left menu, select Taxes, then Sales tax
2. Click on the tax agency
3. Open the Filings tab
4. In the Action dropdown, select View exception details. This will give you the line-by-line, transaction-by-transaction detail for your exceptions.
