As another option, utilize one of these migration tools. Export your SO out, modify data if required, and reimport back as Invoice.

The problem is when using transaction pro it does not remove the sales order whereas when we create the invoice within QuickBooks the Sales Order is converted to an invoice and no longer shows on the report.  

Were you able to find a solution to convert multiple sales orders to multiple invoices?  I am also seeking an efficient solution.

We paid an Elite Quickbooks Solutions Provider to write us a custom program.  We used the below example that the previous response and had a program made similar to this, but not identical.  We needed some customization on it and I believe the cost was around $1000.  Honestly, this custom program add on was one of the best expenses we took on, we save hours of billing every day  - worth every dollar
