To align QuickBooks with HMRC payment, we need to locate the discrepancies, check employees with differing balances, and verify their details.  

 

First, check your RTI messages to confirm all pay runs are submitted and that employees are in the FPS. Make sure all pay runs are finalised before running the P32 report to avoid incomplete totals.  

 

Following this, verify that your Employment Allowance status in QuickBooks Payroll accurately corresponds with HMRC records.  

 

Roll back and rerun the pay run to fix mistakes or add missing employees. If the changes affect a previous tax year, submit an amended FPS through QuickBooks or HMRC's Basic PAYE Tools.
