Yes, you're correct QuickBooks doesn't pull up the mark up from the rate cell. Instead, it will be based on the total sales price. That said, having another option to calculate the markup % on the rate isn't available.
I can see how beneficial it would be to have this option available in the system. I'll do my part and personally submit this preference to our developers, so they can assess the feedback and put it under consideration.
