To begin with, please know that even after you delete the transaction, it may still be on the list, but the difference should be zero. Rest assured, it won't affect your reconciliation. Also, marking the entry as checked is correct.
Since you've already completed the Verify/Rebuild process, we can either undo the previous reconciliation and redo it or ignore the discrepancy and let QuickBooks enter an offsetting adjustment.
