I just took over for someone else doing the QuickBooks for our company. For many months the invoices were being paid manually and not linked through paying with the + check method. They have all been reconciled as well. Would it mess anything up if I would just delete the old invoices and start paying them the right way now? Help would be very much appreciated. Thank You

Allow me to share some information about your old invoices.
You have the option to undo the reconciled transactions. This way, you can delete the old invoices and record its payment. But before doing so, I recommend checking with your accountant for further guidance. They can also share another way how to handle this.

My boss would like to know if we just deleted the invoices that weren't matched, and started doing them right from now on, would it mess anything up anywhere else? He just wants to leave as is and start over.

If the invoice is not a valid one, you can delete it. I'm here to share more information about it.
Once you delete a transaction, the action is irreversible. If the invoice doesn't have a linked payment or is not a valid transaction, deleting it will not mess up the account. If you're unsure whether to delete or void it, you can check this reference: Delete or void transactions.
