If you have a QuickBooks Online (QBO) Advanced subscription, you can create a custom field for NDIS numbers. This field will allow you to manually input them for each customer when creating invoices.
On the other hand, with subscriptions other than QBO Advanced, I recommend manually entering the numbers in the notes or Message on Invoice section every time you create an invoice for a customer.
