In QuickBooks Online, you have the option to disconnect the app and get rid of the clients' options. To perform the process, visit the Intuit App Center, then unlink the connection between the programs.

The step provided by my colleague, AlcaeusF is how we can remove the PayPal payment option on your customer's invoice.
If you have disconnected the PayPal app through your My Apps section in the Apps tab, the PayPal payment option should no longer be available for your customers.
Furthermore, if you were unable to disconnect or you cannot see the option to remove the PayPal app from your Apps tab, I would recommend contacting the user who connected the app and have them disconnect it through QuickBooks Online. Only QuickBooks Online Admin users can connect and manage apps in QBO.
