There are a couple things that we can look at for an issue like this.
Can we first check that all the PAYG journals have been created for the right dates and that they have the W-2 tax code in the journal also. It should look like this:

The Chart of accounts and the Journal entry have the BAS-W2 entries in them.

If the BAS-W2 entries are in the Chart of Accounts and Journal entry, it should show on the BAS report as well. I've tried checking our files, but I'm unable to see any investigations similar to yours.
Let's isolate this by opening QuickBooks Online through an incognito window. If you're able to see the PAYG withholdings from there, go back to your main browser and clear the cache. It's advisable to clear them out regularly so any unusual behavior can be avoided.
In addition, using a different browser resolves issues like this.

I opened Quickbooks in Microsoft Edge and it's the same.
I also cleared the cache on Chrome to try that and it made no difference.
When i looked the PAYG in the BAS was at $ - 1400 and it should be well over $5000.
I'm not understanding this.
