Hi, wt_han. I have some steps to correct your GST taxes set up for your invoices.

It is possible that a specific tax set up for each invoice isn't selected, which would explain why the tax isn't being registered. To fix this, we can go through each affected invoice that doesn't have the VAT/GST code.

Here's how:

  1. Open one of the invoices.
  2. In the Amounts are dropdown option, make sure to select either Exclusive of Tax or Inclusive of Tax. This determines how taxes are added to your items.
  3. In the VAT column, choose the GST tax code.
  4. Once finished, hit Save and close.

Then, in your VAT window, view the Transaction by Tax Code report to see if the taxes are now included.

Additionally, you can check the Default tax rate selection by going to Account and SettingsAdvanced, then the Accounting section. This determines the default tax configuration for your VAT in each invoice.

I'm also adding this article as a future reference in filing and paying tax/GST in QuickBooks Online: File and pay Tax/GST.

I'll be here if you still need assistance or have other concerns about taxes. Take care.
