Hi, wt_han. I have some steps to correct your GST taxes set up for your invoices.
It is possible that a specific tax set up for each invoice isn't selected, which would explain why the tax isn't being registered. To fix this, we can go through each affected invoice that doesn't have the VAT/GST code.

Then, in your VAT window, view the Transaction by Tax Code report to see if the taxes are now included.
Additionally, you can check the Default tax rate selection by going to Account and Settings > Advanced, then the Accounting section. This determines the default tax configuration for your VAT in each invoice.
