While entering employee data, we are facing the subject issue (i.e. Employee ID No. is saved as x001 on entering 0001 in QuickBooks Online Plus). The snap shot i also attached for more clear picture.
Please review and guide regarding the mechanism behind the field of "Employee ID No."

When entering personal information of your employee like the ID No., QuickBooks will only display the last three-digit number. We value the security and privacy of your account. This is the reason QuickBooks will not display the whole ID No.

I do agree with you. But how user will be able to see complete code/digits if required to review? Because the report 'Employee Contact List' is also reflecting the last three digits? Kindly also confirm if you are not getting my point of view?

The information provided by my colleague above is correct. We put up high regard for the security and privacy of your account. This is the reason QuickBooks will not represent the whole ID No.
Once you entered the employee's EIN in QuickBooks Online ROW, it will crash out and replace from character and it will only display the last three digit number.

Means numbers more that 3 digits will be crashed and user will not be able to trace that. Then how user will record the employee id no if it consist upon 3+ characters?

I'd suggest making a copy of your Employee ID No. (EIN) before entering it in your QuickBooks Online (QBO) for personal reference. That way, you'll know the EIN when you want to view it.
