If you're referring to the switch from Standard to Core Payroll, the Employment Allowance won't show up in the journals. It'll only pop up in the P32 after you've submitted the EPS.
Additionally, creating a journal entry to incorporate the Employment Allowance is definitely a step in the right direction. I'd suggest reaching out to your accountant for more guidance on this. If you don't have one, you can find a professional here.

Is this the same issue as the journal for the credit to Payroll expenses:taxes and the debit to Payroll Liabilities:HMRC?
I cannot believe that this automatic journal has not carried over to the new payroll system or that there has been no advance warning that a manual journal is now necessary.
The implementation of the new payroll system has been a disaster - poorly managed, no prior warning or consultation and significantly less user friendly not to mention one of my companies has had no payroll journals produced since the new system went live.
