The problem appears to be Quickbooks taking the data from the submission spreadsheet (e.g. total sales for the VAT quarter) and adding it to quickbooks as a new sale (or cost) therefore messing up the data by adding spurious journal entries.
This also happened last time I tried to submit VAT. It was even worse then, so this is some kind of progress...
Hi John46,
Let's make sure that you're using MTD so you can successfully submit your VAT without any issues. Allow me to share a few information about this.
Starting in April 2019, all eligible UK VAT-registered businesses will have to keep their financial records in a digital form and submit their VAT returns using the approved software.
If you're still using a spreadsheet with XML files, this is the main reason why it's messing up your data.

Thanks for your reply. MTD is switched on.
The bridging software is designed to allow spreadsheets to be uploaded. It should work without messing up the rest of my data.
I appreciate you getting back to us, @John46.
You're right. Using the MTD Bridging software allows you the upload both CSV or Excel spreadsheets. And I'd like to share a few information and help you from there.
The possible reason why you've got false journal entries is that you've manually entered transactions in QuickBooks and upload the spreadsheet.
You'll have to make sure that when you've entered transactions to QuickBooks you don't need to upload the spreadsheet. You can just directly submit the manually entered transactions via MTD Bridging software.
In your case, you'll have to delete the spreadsheet and submit the transactions via MTD. For more information, you can check out these articles:
