I can share some insights about this payment processing concern.
If you're using GoCardless, the invoice is marked as Paid on the Due Date that you have selected on the invoice. Sometimes, it takes about 24 hours before processing starts.
Usually payments using GoCardless take a total of approximately 5 working days.
GoCardless schedules payments on the due date of your QuickBooks invoice and the invoice is marked as 'Paid'. The payment is collected from the customer's bank account 3 working days later. Once successfully collected, it is paid out to your bank account 2 working days after that. Watch the video for an overview.

Thanks for the reply, it wasn't using gocardless AFAIK, it was via card payment using the option for this on the invoice, I haven't activated Gocardless as an option

For new Merchant users, we'll deposit your first set of payments within five business days. Once we set up everything, we'll deposit customer payments much faster. Then the invoice will mark as paid on the Due Date that you have selected on the invoice. For more details, check out this article: Find out when QuickBooks Payments deposits customer payments.
Then after the funds take away from the customer account, the money will unload into your Merchant account. Once deposited, you'll need to transfer the funds to your business account. For the complete steps, see this link: Transfer funds between accounts.
