Because of MTD I was obliged to dump my old QB 1999-2000 (which well served my simple accounts for many years). I switched to QB Pro 2016 Desktop, along with Absolute online submission software.
I find that the VAT 100 Reports from both systems are different, even if the generated from same input data.
There is no longer the option to make reports over the VAT Year; only financial, calendar, income tax or payroll year.
Box 4 - VAT reclaimed on purchases in QB Pro 2016 is greater than QB1999?
Box 6 - Total net value of sales appears to be accumulated for the financial year. Not for the pertaining VAT Quarter?
Box 7 - Total net value of purchases appears to be accumulated for the financial year. Not for the pertaining VAT Quarter?
I've spent hours examining all the settings and options between the 2 packages,to no avail. Does anyone know what is hapenning?

You've mentioned Intuit support helped you migrate your source files to QB 2016 Pro. Sometimes, upgrading data may cause issues along the way. That's the reason VAT 100 Reports is showing differently in figures.
I recommend reaching out again to our support team so they can help you review your reports and transactions. They also have the tools to pull up your account securely and do a screen share if necessary. Here's how to reach them:

Since you already updated your QuickBooks Desktop 1999-2000 to QuickBooks Desktop Pro 2016. That's the reason why some features in the system are different.
Also, the transactions are now updated especially the VAT elements due to the migration process. You can check other reports as there may be issues on the allocation of the VAT forms.

I did not migrate data from the desktop QB 1999-2000 to the desktop QB Pro 2016. I had support from Intuit who (were so kind) migrated my source files through different upgrade versions of QB, eventually to QB 2016 Pro. It was apparently not possible to migrate directly from QB 1999-2000 to QB Pro 2016. Anyway, I was not able to load their (Intuit) final migrated data into my QB Pro 2016 installation (Win 7 Home Premium), so last March 2019 started a new accounting year and entered all new data by hand. I concurrently kept undated the QB 1999-2000 (on a Win XP machine) to compare. The result is as stated in my original post.
I should point out that I maintained all the 'Default Settings' of the QB Pro 2016 as installed on my PC.
Can anyone explain?

So having reached out to our desktop team they advise it is best if you ring this number 0808 168 9535 they will then be able to set up a screen share and guide you through your query as it will be easier then on this chat. they say it will be something down to how the VAT was calculated, not sure how but it used a different VAT engine in the background in the older versions, but when you ring the helpline they will be able to look into this for you.
