I have QBOA and have clients on Wholesale billing due soon for renewal. I have changed my subscription payment card details from a credit card, which was in place previously, to Prepaid Card. I entered the OTP from my bank which issued the Prepaid Card and the change was saved in QuickBooks. Will the card be accepted at billing time?

Yes, the card will be accepted at billing time as long as you saved the details without errors in QuickBooks Online.
The system accepts Mastercard, Visa, Discover Card, or American Express, and even set up Direct Debit. You can get more details about this in this article: Manage billing, payment, and subscription info in QuickBooks Online.
