I keep trying to submit my monthly CIS returns from quickbooks .The return shows as submitted to HMRC in quickbooks and i get a submission gateway confirmation from HMRC saying it has been received and will be processed but however long i wait it never shows up as a submitted return on HMRC site.
If i submit manually with HMRC it shows up immediately.
I have checked all my details in quickbooks and they all look o.k. and i never get any errors from either quickbooks or HMRC
Any ideas ?

I don't use QBO for payroll or CIS returns but the software I use (Moneysoft Payroll) does the same thing.
As long as you're getting the Submission Confirmation emails you should be fine.
The return will not show on HMRC return history (https://www.tax.service.gov.uk/cis-file/org/XXX/XX*****/monthly-return/history) at all. That's only for returns submitted manually from within HMRC's own site.
The CIS owed (or to be reclaimed) will show on your PAYE balance https://www.tax.service.gov.uk/business-account/epaye/statements/2022-23 usually within a day or two of filing.

Hello there, @Bubbleboy. I can share more details about the confirmation message when submitting your return through QuickBooks Online (QBO).
The confirmation message normally takes around 60 seconds in the HMRC Government Gateway. The difference between filing the return through QBO and HMRC is you don't need to submit it to the third party and it's directly entered into the HMRC site.
However, you can check the status of the return of your submission on the CIS dashboard. It can take up to 72 hours on the HMRC portal for the returns you submit via QuickBooks.

Thank you Paul 72 you are correct the CIS submissions via quickbooks do not show up on the HMRC portal i checked with HMRC they could see the submission so all o.k.
I was expecting a submission receipt or to be able to view the return via HMRC portal.
