Have you submitted the EPS though? You have replied with 'submitting monthly reports' are you meaning the FPS's?
I'm having the same problems. I'm using advance payrol, I summit my EPS reports every month to the HMRC which they are getting but they don't have a record of me claiming the employment allowance. QB think i'm claiming it as its been taken off the P32 report. I've just had a overdue account from HRMC are QB going to pay the interest charges.... I think not...
This needs urgently looking into by QB.. If i remember correctly I think in a previous year by sending a blank EPS report solved the problem. So i have just done this. why do QB need to make everthing so difficult ??
I will get back to if it has solved the problem.
Hi crockton, thanks for joining this thread - we don't currently have any reported issue for this, does the downloaded EPS report from QuickBooks show the same NIC Compensation values as when viewing this on the web?
I'm also having the same problem, I was only made away after receiving overdue notifications from HMRC that they haven't been informed of my claiming the allowance.
I've not found any answers as to how I inform HMRC either. When I download the EPS from quickbooks it is empty and shows no values at all - do I submit a blank form? Why is it not submitted automatically as it has done in previous years? Some guidance on how to correct this would be appreciated.

I can share some insights on how you fill values to your EPS reports. Here are a few reasons EPS is empty:
In your case now, I recommend contacting HMRC directly first to inform them that you're claiming the allowance since EPS isn't processed automatically in the system.
On the other hand, once the HMRC approve your claims, I suggest contacting our QuickBooks Online Support team. Our representatives can help you reroll your payroll to generate EPS.

hi , just a bit of extra guidance on this, QB does not notify you - you need to go to the payroll tax section after you make an eps worthy change and submit manually
