Hello Community Users! We just wanted to add some options to check in the situation the HMRC PAYE figures do not match Quickbooks.
Check the gross to net report, identify if any employees have a difference of that balance for the timeframe. If there are any employees with a difference check employee details are correct.
Check RTI submission messages and make sure all employees are listed in the FPS
Check that all pay runs are fully submitted.
Contact HMRC to confirm if any employees are missing.
If so then go back to Quickbooks and rollback and re-run pay run with any changes needed.
If changes impact previous tax year submit an EYU through HMRC basic tools
This is what resolved the original issue posted. We appreciate there is nuance in each situation, so this is not a fix all just some tips as to where you can look if you have a similar issue. Any questions please feel free to add them on this post.

Did you need to resubmit any periods throughout the 20/21 tax year that may have resulted in a double-submission for that period to HMRC?
Some EPS hadn't been submitted as I hadn't set it up correctly - I submitted these the other month but it hasn't corrected anything?
N.B. HMRC is £17k under QB - not over!
