Were the transactions from the start of the FY to Q3 already filed within QuickBooks?

They were indeed filed using Quickbooks and the MTD auto filing with HMRC.

That is correct yes. The older transactions, Deposits and Payments are showing as exceptions in the latest return.

If they are showing as an exception you must have changed something on the transactions for it to now show as an exception on this period.
