I can share what you can do to your invoices in QuickBooks Self-Employed (QBSE), multifitkitchens.
The option to make partial payments and do quotes (estimates) are available in QuickBooks Online (QBO).
In QBSE, you need to manually mark invoices as fully paid, Then, select Send receipt to email your customer a proof that you received the payment.
