Can't bulk mark payment received?

Allow me to share some information about marking invoice payments in bulk, Screen Doctor.

Right now, you can mark an invoice as paid one at a time in QuickBooks Online (QBO). As mentioned by Fiat Lux-Asia,  you'll want to use a third-party application if you want to mark invoices in bulk.

Furthermore, QuickBooks automatically downloads the latest transactions once you've already connected your bank and credit card accounts. Learn how to categorise them. I've added this article for your guide: Categorise and Match Online Bank Transactions In QuickBooks Online.
