If you go to the +new icon and click on invoice. fill in all the information for the customer. On line 1 on the amount section you can put the amount at the 5000 and on the line 2 on the amount section you can enter it as -1500,this will show the amount as 3500. If you are still unsure how to record this we would advise you speak to a trained and qualified accountant who will be able to assist you on how to record this in Quickbooks.

I have the steps on how to do this on the app.
You have the option to add a second line and enter a negative amount using QuickBooks mobile app. I'll show you how.

Unfortunately there is no option to asd a line item in the app, maybe this is a limitation of the UK version of the app?

Usually, adding a line item in an invoice is simple when you're in the process of entering invoice information by clicking the + Add product or service (required) button. It's not a limitation of the UK version app. I know this could be cumbersome but rest assured I'll help you to get this resolve.
If you're currently on an invoice screen, you can click on the Pencil icon to edit the details. Then click the + Add product or service (required) button to enter another line item.
It looks like the QBO application may have missed this feature while loading the company information. To fix this, I'd suggest uninstalling the app and install it one more time.

I do hourly work and require a retainer. If I try to record the receipt of the 3200 retainer on the invoice as -3200, it will not let me save the invoice so that I can go back and update it as I do more work. Is there a way to do this or a better way to record charges for my time?
Hello RWHM, thanks for posting on this thread, so you cannot enter in a negative figure only positive. We would advise you speak to an accountant on the best way to record what you need in your account.
