I want to help you sort this out to get back on track. I've checked the screenshot you've attached, and it looks like the last pay period run is affecting the updating process.
To ensure you can update the eligibility for employment allowance successfully, I suggest reaching out to our QuickBooks Payroll Specialists. One of them will need to take over and help isolate the error message.

You will have another payroll currently within a different tax year, have you previously been using the payroll or set it up to test it?
We started using the payroll in January 2020, so mid year.

The additional payrun will have to be updated/advanced so that you are in the present tax year, are you attempting to create another payroll, with different pay/period dates?.
Sorry, I'm struggling to follow your answers, let me start again:
I need to update eligiblity for employment allowance in 2020/21
When I click through to the payroll settings, the first question is payroll start date. The next payroll is due on 17 April, so I assume I should choose paying AFTER 6 April 2020. But when I do this, I then get the error message: The payroll start date cannot be changed beacuse you have payroll runs in other tax years.

You must have an additional payrun/roll set up which is still in a previous tax year, to check this, Select the cog/gear icon > account and settings > payroll > pay schedule > edit/pencil icon
