Keeping your accounts accurate is the key to good bookkeeping and finding out what could be causing it is just as important. I'd be happy to point you in the right direction for this.
In order to get your transactions entered properly from the third party app I recommend reaching out to them as it seems to be an import issue on their end. Due to this they would be the only ones that can correct it.
