Welcome to the Community! It's important that you are able to process payroll without running into any issues so that your Employees get paid the right amount of hours they worked. QuickBooks Online Auto Payroll is a great feature to use, It runs payroll for you so that you have more to run your business with ease. I can provide some information on Auto payroll.
Auto payroll simply runs payroll for you. If you do not have Direct deposit set up, your Employees will not receive their pay in their bank accounts. You would need to create a check. If you would like to set up Direct deposit for your employees, you can head to the Gear icon, select Payroll settings, and then click on Direct deposit. I've attached an article that will help you with the steps. If you have the new version of QuickBooks Online, to set up Direct Deposit, navigate to the Gear icon, select Companies under the Bank account list. This will bring you to a page where you will have to enter your banking information.
If you have already set up Direct Deposit and your Employees have not received their pay in their bank account, I recommend reaching out to our Payroll support team outside of the community. They'll be able to verify your account details in a secure setting as well as view your screen to better assist you. You can reach them using one of the following methods:
Schedule a Callback or start a Chat: click (?)Help in the upper right > type and enter "Contact support" into the QB Assistant > click Contact Us > explain your situation > click Let's Talk > choose Get a callback or Start a Chat.

Maybe just a heads up to the community. I reached out to Payroll support and really didn't get anything in the form of help.
Despite auto payroll being setup properly, and direct deposit being setup for each employee - I was informed that Auto Payroll is still in 'testing' phase. Which isn't advertised anywhere within the product, and that:
"For now, as Auto payroll is yet rolled out to all customers, we suggest not to use it with direct deposit until it is officially released."
I'm not sure why anyone would run Auto Payroll with paper cheques, but shockingly disappointing service that now left me in a bind drying to pay a remote team with paper cheques and electronic transfers on payday.
