I want to make sure you're able to get your employees information correctly in QuickBooks. When you import payroll from another source, the data will be converted into a different format different from the payroll entries created within QBO.
With this, we need to have you contact our Support Team to help you enter historical data to get the employees T4 correct. Our team are available from Mon-Fri 8 AM - 9 PM ET and Sat 9 AM - 6 PM ET.
Here's how to contact us:
- Sign in to your QuickBooks Online company.
- Go to Help (?).
- Enter your query in Type something field.
- Select Contact Us.
- Enter your concern, then select Continue.
- Choose a way to connect with us:
- Start a chat with a support expert.
- Get a callback from the next available expert.

Additionally, you can setup the employee manually in the program and enter their history manually. See this article to add a new employee.
Also, QuickBooks will generate T4 data based on the employees payment. But you will need to file it to the CRA manually. I'm adding the following links to help you out:
