It sounds to me like you're keeping on top of your bank statements for the business, which is the perfect way to ensure that you know what charges are incurred by the business and to address any unexpected charges as soon as possible. QuickBooks Online and QuickBooks Payments each have their own fees associated with them. For QuickBooks Online, it's a monthly or annual subscription. For QuickBooks Payments, it's a per transaction fee to the business for use of the service. At present, the fee is 2.9% + $0.25 of each transaction processed, as outlined on the QuickBooks Online Payments page and in the Intuit Canada Merchant Agreement.
There isn't a way to change the fee rate to another amount or to zero. As long as you use the service, there will be a fee associated with the transactions. If there is every a change to the rate or process, we send out communications via email, so keep an eye out for those kinds of notices as well as you continue to use QuickBooks Payments.

As another option, utilize this app to accept domestic payment in CA and integrate it with your QBO. Their flat fee is CAD 1.5 per transaction.
