My GST/HST owing has been paid through the tax payment page, which automatically recorded an entry. Although when looking at my Chart of Accounts or Balance Sheet it is showing the amount before I made the payment which is throwing off my books. If I make a journal entry for this amount to be applied as a debit to the GST/HST account and credit to Checking it puts my bank account out of balance but corrects the tax account.
Why is the preauthorized payment recording, that I can't edit not linked to the GST account?

Thanks for reaching out here. QuickBooks Online Sales Tax feature enables you to prepare, file and record payments effortlessly. It's important that your transactions can be easily located and matched with your Chart of Accounts. I'd be glad to assist!
When you record the sales tax payment in your books, you'll still need to manually make the payment outside of QuickBooks Online as noted here. This will ensure your accounts remain accurate and balanced.

Sorry to clarify I have paid the tax as well, but since Quickbooks automatically recorded the payment it hasn’t deducted that amount that was owed from the GST account. How do I resolve this? It should have debited the GST account and credit my checking (it only credited my checking).

For further assistance in making sure the sales tax payment is correctly affecting the chart of accounts correctly, I recommend reaching out to the QuickBooks Online support team outside of the Community. They'll be able to view the payment transaction with you in a secure setting in order to help you get it to affect the books correctly. You can reach them using these steps:
