It's a pleasure to see you in Community. Welcome! QuickBooks Online provides options for automatically entering information on your forms. You can edit your preferences in a few simple steps. I'd be happy to show you how!
Follow these steps to turn custom transaction number off;
1. Open your Settings ⚙ and select Account and settings
2. Click on Sales
3. Select the Edit ✎ in the Sales form content section
4. Turn Custom transaction numbers off
5. Hit Save, then select Done.

Thanks Trish - I assumed that since that setting was in sales it was for invoices. I still want to have the ability to set custom numbers for my invoices and sales receipts. The journal entries that are getting incorrect numbers are ones are set up as recurring transactions - is there any other way but manually to control this numbering?

Invoices and sales receipts will have their number assigned based on the last one of their type created. The only way to edit them would be manually by clicking on the textbox with the number and writing the one you'd like to have instead of the one automatically populated.
