I suggest locating the installment transactions on your Balance sheet. You can click on the items to open the transaction and select the option to delete it at the bottom of the page. It's always best to confirm with your accountant to ensure it doesn't affect other areas of your books, prior to deleting the installments. If you don't have an accountant we can help you locate a ProAdvisor in your area.

It won't allow me to delete.
When I open it on the balance sheet and select "delete", I am greeted with the red message: "This sales tax filing transaction was created by the system and can't be edited"

Allow me to clarify this a bit more for you. In order to delete the HST installment you'll need to either have the QuickBooks Online Accountant edition, have an accountant do it for you or call in to our support team so they can get it deleted.
You can reach out to an accountant using the link my colleague provided earlier. In order to contact our support team you can use one of the following methods:
Schedule a Callback or start a Chat: click (?)Help in the upper right in QuickBooks Online > type and enter "Contact support" into the QB Assistant > click Contact Us > explain your situation > click Let's Talk > choose Get a callback or Start a Chat.

So after talking to support, there seems to be no way for me or them to delete a tax installment without deleting the entire filing, which is not going to work for me. these filings happened already, are on the books with the CRA, and if I were to delete them and re-enter, my amounts owing would differ from what was filed with CRA (because there were some after-the-fact add/delete/edits of invoices in the past period).
The solution that I came up with seems to be to create a "bank" clearing account to use for this purpose, and "refund" the installments to this account so that I can redistribute them to the correct periods.
There is no mechanism in QBO to shuffle balances between tax periods, so unfortunately, there is no good way to mirror how pre-payments for taxes are eventually allocated to the different tax periods on the CRA's ledger.
