I know how important it is to make sure that the numbers you're filing with the government match your books. QuickBooks Online is designed to keep things simple by making the calculations for you once you've set up sales tax, then you can go through the in-product process to log your sales tax filings to see the calculations for your submissions to the government outside of the program.
What Lourdes mentions about working with an accountant or QuickBooks ProAdvisor is the perfect way to approach this. Accountants have the training to see where discrepancies might be coming from, although you're also welcome to try the steps in the article she shared about using reports to find these discrepancies as well.
If you would like to work with an accountant or already have one you're working with, the My Accountant tab can facilitate adding them as a user to your books so they can have the access and tools to see and work with your file. The Find a pro to help button in that section takes you to the same database that Lourdes linked above for our Find an accountant website, so feel free to go with whichever option works better for you if you'd like to find an accountant to work with that also knows QuickBooks Online.
