I'm hoping to create a calculated field within the estimate "template" in order to calculate the margin for each job. Something similar to what the markup column is now, but I'd like our reps to be able to see margin rather than markup.

Having the option to create columns with calculated formulas in QuickBooks Desktop is a good suggestion to add in our program. Currently, the columns on estimates are read-only fields.
As a workaround, you can venture other third-party estimate processing applications that handles this type of customization. Visit our app store to find the best tool for you.

You could create either a calculated field (in the form's header) or calculated column for Margin using either of the 3rd-party add-ons, FormCalc SST for QuickBooks or CCRQInvoice. (Use Google to find them; not all QuickBooks add-ons are in Intuit's app store.)
Either product should work for you, depending on how you want the margin to be calculated.
