If I'm understanding you correctly, your advice is for me to download the transactions from my bank's web site and then upload them to QB? That's fine for this round, but I am concerned that there might be a bug on your end that will cause this issue to continue occurring.
The problem is occurring when I have multiple deposits on the same day for the same amount. This is an extremely common occurrence in my business and I am expecting QB to be able to download transactions accurately going forward.
Would you advise on how to ensure that happens in the scenario where I am making multiple deposits of the same amount to the same account on the same day?

Allow me to step in for a moment and share additional information about downloading bank transactions.
The data we receive is dependent upon what your financial institution sends over to QBO. May I know what financial institution are you using? This will help me check for ongoing investigations related to your bank.
Typically, the steps provided by GlinetteC should work for this type of concern. Updating the bank fetch bank transactions that were not carried over by the automatic download. However, if the issue occurs oftentimes, it is best to get in touch with our QuickBooks Online Support Team.
They have the tools to check your account and can furtherly investigate what's causing this unexpected behavior. To contact us, go to the (?) Help menu and click Contact us.

We haven't received any reports regarding Redwood Credit Union downloading duplicate bank transactions. Furthermore, we don't have any control of the transactions downloaded from you bank.
We can only exclude the duplicate transactions to avoid them from being added to your register:
To completely delete the duplicate bank transactions, you can go to the Excluded tab:

Thanks. The problem was not duplicate transactions, it was missing transactions (see the subject line). Is that a problem that originates with the institution? If so, how would you suggest I follow up on that?
You can manually update the downloaded bank transactions, tim-johnson-ther.
In the Banking page, click the Update button at the upper-right corner. If the missing transactions are still not yet showing up, you'll want to check with your bank if they have ongoing maintenance. If so, we'll have to wait until it'll get fixed.
In the meantime, you can manually record these missing transactions in QuickBooks. For them to show in your register and for reconciling purposes as well. Once the missing transactions are already downloaded from your bank, you can match them to avoid duplicates.
