I'd love to sort this out for you. However, the option to link multiple accounts with different usernames is unavailable, which is why QBO allows you to download the connect app once.
It’d be best to reach out to eBay Customer Support since it's a third-party application. From there, they'll be able to guide you through the best process for linking accounts.

Thanks for the fast response- two comments:
1 The App does not appear on the Simple Start My Apps screen, even though it has been installed.
2 eBay will not allow the same Managed Payments account to be used for 2 accounts.

eBay itself understands the importance of sellers having multiple accounts and allows us to do this. However we have to pick and choose which one will automatically import to our QBO account. I assume the same goes for sellers that have more than one Shopify store. Is there any 3rd party application that will import multiple accounts from the same platforms?
