We don't recommend manually importing those missing transactions to avoid duplicates. However, you can always import them manually if you want to. If the transactions flow again to your QBSE account, they will cause duplicates, and you'll need to exclude them manually.
If the issue persists, I recommend contacting our QuickBooks Self-Employed support to investigate this case further and apply a solution as soon as possible.
After getting your transactions flowing into your QBSE account, you can also consider categorizing them into their designated accounts.
