The QuickBooks Checking account limits the amount of money you can deposit? That is the dumbest thing I've heard all day long. How did Intuit come up with such terrible idea and offering? Do you not operate in the real world?
I'd run, run away as fast as you can and get a real checking account at a real bank. One that lets you deposit money into it without hassling you and making you call support to plead with them to take your money. Limits on how much money you can deposit into a business checking account are absolutely and completely idiotic.
If you're referring to mobile deposits, I've never seen a daily limit over $20K. Most are $10K and some less than that.
