You should have (or may need to add) a bank type account for "cash". A withdrawal from checking/savings via ATM qualifies as a transfer from checking to cash account. This account is generally referred to as Petty Cash. Some companies with cash registers might call it Cash Drawer. You, as a self-employed individual might call it "Cash in my pocket". You can "write checks" or record expenses directly from your Cash account.
Seeing that you use the QBSE version you will be stuck with whatever QBSE calls the Petty Cash account although you should be able to add it as an additional bank account (but will not "connect" it to the brick and mortar bank)
