To begin with, we'd like to know which amount you’re referring to that didn’t match between QuickBooks Online (QBO) and Shopify, @espen. Providing us with more details will help us understand the issue and offer you the right resolution.
In the meantime, you may want to check that, to properly integrate sales with QBO, all of your Shopify items are set up with unique SKUs. Also, please verify whether you have created your sales in QBO as sales invoices or sales receipts.
