What "rates" are you referring to? Tax bracket rates? Income tax withholding doesn't match actual tax rates.

Payroll deductions don't match actual tax rates because withholding is based on each employee's W-4 information (single or multiple jobs, filing status: single, MFJ, etc., dependents, adjustments), not tax bracket rates. If withholding was based on actual tax rates, employees would have far too much tax withheld. If you want to know if an employee is having the proper amount withheld, use the worksheet found on page 12 of IRS Publication 15-T, and then use the tables that follow to confirm how much should be withheld. This issue has been brought up many times over the last few years on this forum and I have yet to see QB calculating withholding incorrectly.
