We have a lot of employees that end employment and return to work with a new start date. They are given vacation hours once they reach a certain number of hours worked with each new start date. Is there a way to run a report on hours worked based on this new date not original employment date?

It's my pleasure to help you run reports for the number of hours the employee worked in QuickBooks Desktop.
To check the total hours worked by the employee, you can run/open the Payroll Summary Report and make the necessary customization.
On the other hand, you can also open/run the Payroll Item Detail report. For additional reference, you may check on this article: Create a total hours worked by employee report.

Please Learn from this input. You used a Payroll report; that is Time Paid, not Hours Worked.
You would need to be using Timesheet data for tracking and reporting, if you need by Date Worked. Otherwise, make sure you are tracking Hire Date, and since you know the Pay Period relative to pay dates, you might be able to compute the info. But remember that the Payroll reporting is based on Paychecks and Pay Date. The Timesheet reporting is based on Tasks by date entered for and time entered. So, a Time report would be used, such as Time by Name set for the First date they returned to work.
